    Bafang BBS01/02 motor, correct?

There are much lower profile bottom bracket shift cable guides available, but without seeing the bike in person I'd have to guess there's a reason Trek chose to "fly" the shift cable out so far. But, that aluminum frame BB looks pretty thick, so I'd just stay out of that space.

So that leaves rerouting the rear shift cable through housing the whole way, over the top of the BB I'd guess. No worries about the front shift cable, 'cause that's going bye-bye anyway. What's left - a rear brake hydraulic hose? Hopefully you can unbolt the caliper and reroute it over the BB as well.

To anchor the cables, you could get fancy and add some 5mm rivnuts and small nylon cable clamps for the cables and the motor harness, or use some of the Cobra Flexroutes on the chain stay (in particular).

      Nexusbuilder,
I have had this to happen on a few tandems, and single bikes when installing a BBSHD and/or BBS02.
My solution was to smooth off or cut off the cable guide with a Dremel tool. Pick up a small aluminum tube [about 3/16 in diameter] from your local True Value. Use about 3 to 4 inches or long enough to establish a clear path to and from the the bottom bracket. Carefully bend the tube to conform to the bottom radius of the BB. Next run the shift cable through the tube insert the motor and rotate the motor up to the downtube and secure it with the large nut to the BB.
This allows a channel for the shift cable between the motor and the BB shell. Hope this helps.
